I think they will be together sooner or later. I don't think they will be married again, but MJ has become Spiderman's girl. There are thousands of readers who have not known Spidey without MJ, and it is difficult to separate her image from Spiderman's. Moreover, Peter and MJ are supposed to be together in Spiderman 4, and it would not be coherent they weren't in comics.
I'm not saying MJ must be Spidey's girl, but circumstances have lead to accept MJ is his girl.

That's along the lines of my thoughts as well. It's also why I think why breaking up Peter and MJ's marriage was kind of a silly decision. When Peter was single, it helped with the suspension of disbelief if you didn't know where the relationship Peter was having with his female companion would go. MJ wasn't portrayed as "the one" yet. Now, in the interim between those days and now, a lot has happened and MJ is no longer just another one of Peter's girlfriends, but an important part of his mythos and is regarded and promoted as Spider-Man's #1 girl. Breaking up their marriage doesn't really change that, and any relationship that Peter engages in is doomed to failure since no relationship would be designed to last, since there is too much profit and notoriety in Peter and MJ being together. I kind of figure since they are going to be together anyway, why not leave them married? It's not like any relationship Peter has with anyone else while they are "broken up" will go anywhere or have any weight.

Why break the marriage up, so they can date (again), especially with many writers and fans saying they are pretty much the same thing..? That would seem very redundant, and pointless.

I am for some closure to the whole reboot mess. Punch Phisty or something.

I agree with you, but maybe the creators think that marriage breaks up one of the defining elements in Spiderman's origins: romanticism. Romantic comedy was one of the distinctive features at Lee/Romita era, and it was also present at Lee/Ditko's original stage. So maybe marriage has prevented Peter from flirting and being involved in one of the most typical Spiderman's situations for too much time. "I have a date but I have to act like Spiderman, so the girl wil get angry with me etc". Marriage makes all these typical elements impossible.

They are trying to recover that old spirit that was present at Spidey's basic eras (Lee/Ditko, Lee/Romita, Conway or Stern), but I still think they don't want to get rid of the "red head stranger" because of what we've been talking about before.
