As if Batman is separated from the rest of the DC Universe???? I mean Ra's has taken down the entire Justice League and Joker has been a pain in the ass for everyone (including Superman). Just because these villains are Batman villains doesn't mean they haven't interacted with the rest of the DCU.

That's not really accurate, though, because it ignores the many villains that are super-powerful, but still have interesting and layered backgrounds, motives, and characterizations. Darkseid, General Zod, Sinestro, Black Adam...You see my point? Just because a villain has power to threaten a powerful hero does not mean that they can't have complex character traits.
It is pretty significant that Batman villains have characterization and other villians tend to lack that very quality. As to your second point, I'd say "what versions". Those guys are all over the place. Kirby Darkseid was very interesting, and had this really interesting aspect of his character where he tended to see himself as the only adult in the room. Modern Darkseid is just a stereotypical conqueror mashed up with "the god of evil". He has no philosophy other than domination.

General Zod is a megalomaniac driven by vengeance. Just because he is strong, doesn't mean he is interesting.

Sinestro is again a mixed bag, though probably the best on this list.

Black Adam is, again, another bloodthirsty megalomaniac. He is truly badass, and his WWIII arc was amazing. But interesting...not so much.

Ok, so, compare those guys with these guys

    Darkseid - Thanos
    Zod - Magneto
    Sinestro - Magus
    Black Adam - Namor

    Characterization Matters.

more villains at marvel need to stay villains-- to many get turned into "anti-heroes" after a couple of story arcs. You all know who I'm talking about..

I think the former is the case.

The only corner of the DC universe that has solid villains is the Bat-verse (and some areas of Superman) , you can add in Sinestro (who's as much of an anti-hero as Magneto is these days) and that's about it.
