With thunderbolts , might as well go all the way back to Kurt Busiek original run. A real shocker at the time when it was revealed at the last page of issue 1 that the thunderbolts was actually the masters of evil.

Where do you draw the lines between villain, anti-hero, and redeemed villain? Coz the Thunderbolts don't necessarily fit the classic definition of a villain.

I'd second both of those suggestions. Mignola on a Dr Strange book alone makes it a must read.
I was glad to read that after about 25 years, Marvel will have a new printing of Stern/Mignola's " Doctor Strange/Doctor Doom: Triumph and Torment" later on this year, with some bonus material from the Conway/Colan story in Astonishing Tales #8. That was Doom's first solo title. The last story in issue #8 was the best since of it was the foundation for Stern's story.

The two that villain centric stories that I like are:
Fantastic Four: Books of Doom by Brubaker
Red Skull: Incarnate - by Greg Pak
Those are both great origin stories for the villains. I am also looking forward to Thanos Rising coming in a couple months to see how the Thanos origin is told.
