He knows at least as much about her as the DEO and they have managed to make her do their bidding. He made Huntress stop wearing a Bat costume because he did not like her methods and behaved similarly with other characters. As I said she is working for an organization that wants to control him. The only reasons I can think of why he does not tell her to stop are that he does not want to make things worse for her with the DEO or he does not consider them much of a threat. He has a history of telling people, usually female to stop whether or not he can make it stick.

Didn't the Huntress cave because she wanted in the Bat-family? As Kate interacts less with Batman an d the extended Batfamily, doesn't that mean his influence would be less?

Anyway, what exactly is the DOE's relation to ARGUS etc.? The politicking between the two should be enough to create a situation where that problem is nullified, at least temporarily.

Batwoman is obeying them to keep her father out of military prison, he could have an indirect way of making sure very senior military figures are given this information and make sure that the court martial does not take place with some kind of plea bargaining deal as the military would not be happy about one of their officers being compromised by another agency in that way. That would surely leave the Kane family owning him one and could even lead to her finally joining the army and still be Batwoman or a similar identity with military backing, or not that this is a very likely thing for Batman to do, he could simply make sure that the Gotham media knows that Kate Kane is Batwoman thereby reducing her value and effectiveness to the DOE and leaving her family open to criminal reprisals for her actions. Also he could make sure that the other heroes know who she is working for, making their cooperation with her much more unlikely and things like missions with Wonder Woman for example, a thing of the past. He could let her know that all of these possiblities existed if she did not listen to his wishes. Of course she could be working for Batman all along.
