In the new 52 I don't think so. Post Crisis IIRC Gordon found evidence that Bruce Wayne was Batman (or clues that lead to that conclusion) but purposely did not followed up on it.

In Hush, Wayne is in Metropolis visiting Clark and notes of Perry White: "[He] is too good a reporter not to have uncovered Clark's secret. And yet, he acts otherwise... reminding me how good a detective Jim Gordon is back in Gotham City..." I think if Batman needed to be taken down (like say, if he started killing criminals) then Gordon would have no problem finding out that Bruce Wayne is Batman. As far as him actually knowing that BW is Bman... I think he probably has an inkling (especially after the Batman, Inc. announcement) but he chooses to not look any further into it. I like the way Miller says it in TDKR (through Gorden) that Batman is "too big to judge" and that as long as he has his own morals and code he can continue to operate.
In short- I think Gordon chooses to not know who Batman really is.
I was re-reading Black Mirror the other day, and even going back to the first time I read the story, I couldn't shake the feeling that Gordon knew Dick was Batman. I'm certain he's had suspicions about Bruce before that, and that's one reason he was able to figure the new guy under the cowl was Dick, or because he was just getting that familiar, he was able to put two & two together and figured if Dick is the new Bat, then Bruce was the original. However you want to slice it, I'm pretty sure he definitely knew in pre-Flashpoint continuity. Hell, Bruce took off the cowl in NML and Gordon chose not to look, maybe because he already knew but chose to play ostrich & keep his head in the sand so he could plausibly deny it in case the need ever arose.
Yeah, I thought it was barely ambiguous that Gordon knew that Dick was the new Batman.

Of course he knows. He doesn't become the police commissioner without having some great detective skills.
He probably knows who Batman is, I mean it can't be that hard to deduce. He probably just choses to not know. Why? I don't know. I mean, if Batman was a vigilante and vigilantism was a crime, he'd rather not state Batman's identity as fact so that he can't help an investigation. ?

During No Man's Land Gordon wouldn't even talk to Batman because for 3 months Batman was no where to be seen.
Finally after an attack on the Blue Boy's territory, in which the Bat family comes to the rescue, Batman and Gordon have a one on one talk
Gordon get upset on how he abandoned him and the city and that he feels used by Batman.
So to even the playing fields Batman lowers his cowl. The next page you see Gordon turned away refusing to look at him.

But I dont think Gordon knows. He knows when it hasn't been Bruce like in Knightfall and when Batman was sent back in time.
