It appears that Sue is currently/is going to be a member of the Ultimates...so, where the hell is Johnny and why isn't Sue going ape about him?

Johnny is in NYC, last we saw getting beat down by cops. Sue is cool with this most likely because A) she simply doesn't know, B) it will be an upcoming plot point or C) Humphries simply didn't want to include it in the story. I know Woods covered it a little in UCXM earlier but I would like to see some more resolution to his story soon.

Doesn't Thor have Mjolnir back now that Modi's dead? In that case, he's an Asgardian once again and it makes perfect sense that he can summon lightning without his hammer (because it's a magic hammer).
