Joe Mad's three issue arc was a team-up that had no effect on Amazing Spider-Man.
My guess is that Whedon/ Hitch's plans were more ambitious.
Hitch also had a finite amount of time. Had Marvel accepted his Spider-Man pitch, he would not have been able to draw other material for the company.
He was scheduled to be the main artist with rotating artists taking some arcs to lessen the load. One arc was drawn by Joe Mad, then he was supposed to so an Elektra arc at least but that got turned into a Graphic Novel instead and it'll come out sometime when Joe finally finishes drawing it.

I could see why, the problem would be you would be undercutting the current creative teams delivering the book on time, if you gave Wheadon and Hitch the necessary 18 months to get a arc completed. I still would have at least let them do a Marvel Knights/non-canon run based around a re-imagining of a particular time in Spidey's history or something. But obviously, you'd have to be smart enough to not announce the book at all until 50 to 75% of it was done. It might not have fit into the 616 but it would have probably made for a solid book.
They should have gone on with MK Spider-Man. Give other high profile writers and artists do their stories kind if like the Astonishing stuff. They blew it by giving Reginald Hudlin the title and then going into 'the Other'.

Hitch is alright but Whedon on Spidey would have been amazing.
Also, I find it weird that he calls Kitty Pryde the inspiration for Buffy, when Buffy is more or less a powered up version of teen Mary Jane. Complete with the self-created wacky lingo.
