I always thought it made more sense to say that the symbiote learned how to avoid Pete's spider-sense, rather than any of the somewhat-silly rationals for why it simply doesn't. Peter, it's spent more time trying to kill you than serving as your underwear; if your spidey sense can't tell it's a threat, you need a tune-up.
