Take away the super-powered folks and what is there to stop the Skrull or Kree or whichever other alien race from coming in and stomping all over Earth?

The "MU gets tired of the mutants, attempts to destroy them all" plotline is a recurring staple of X-mythos, so if you want to know what happens, just buy a couple of back issues. Days of Future Past, Operation: Zero Tolerance, recently with Second Coming... Basically, we know the supers would survive, because...they're supers. That was a LOT of firepower shot at the X-men when they were reduced to only 200 in number, and they survived with relatively low casualties. If the same situation occurred with ALL the superheroes, I'd expect the same thing to happen. The humans would be beaten back and have to, begrudgingly, accept the fact that they can't exterminate the supers.
Honestly, though, if people are that tired of getting in the superhero firefight and having their stuff blown up, all they have to do is move out of New York, since like 90% of superhero activity revolves around there. The safest places in MU's America is the middle of the country, where the chances of supervillains and superheroes appearing are really small.

Fantastic Four spend most of their time off world. It's easier to just leave them alone until Reed finds a shiny new object to draw his attention.
Legion's a D-lister until written otherwise. Any alien invader will be more impressed with Wolverine getting taken out in-story.
If you ask me seriously, than no, never.
But...
As an event, we had Civil War, and it's very probable that Avengers supremacy will lead into totalitarian society, and X-men will be one of the forces to stop them.
Another thing is that super-heroes in MU are part of the folklore. They're widely accepted.
