If that's a thing with the Omega Effect, then I suppose it depends on what the writers count as 'important to the universe.' For example, in Marvel, Galactus might be considered important to the universe. He serves a vital function in how it works. Thanos, on the other hand, does not. Even though he occasionally acquires omnipotence and/or kills large percentages of the universe's population, he's not inherently important. If he gets taken out, the universe chugs on. I'd assume in DC that guys like the Spectre operate on this level of importance.
On the other hand, the writers may simply have decided 'If you're iconic enough, or a big protagonist, you're important', in which case guys like Spider-Man and Superman get passes. With that definition, He-Man would also qualify. Of course, we've seen Supes get zarched by the OE before, I'm pretty sure. Given that; even if an important character isn't flat-out erasable by the OE, they might still take tons of damage.
