I assume it is referring to Tony's new struggle to accept or reject what is outside the bounds of science. However, knowing Marvel, this will be his regular armor and he will be fighting a weakened Phoenix.

I don't think the Phoenix being on the cover literally means it's going to be in the story. Gillen's said that this arc is going to deal more with the fallout of the Phoenix's destruction in AVX.
