What's manga Red's team? His regulars, his best canonical team or a mix of all his best pokemon?
As for game Red, since you've included Pokedex legends, Arceus is God. And Red's Pikachu is more powerful than him. So...yeah.

No Deoxys/Mewtwo makes it a closer match.
But Red is ridiculously durable (Seriously. He arguably tanks better than his pokemon do.) while I don't recall Lucy being particularly amazing in that regard, so odds are good that he'll be the one left standing after the chaotic melee.
Between having the best theorically possible Pikachu stats and holding a Light Ball, I'm fairly certain Red's Pikachu would actually win against Arceus.

His Aerodactyl can hold up all of his other pokemon (and this includes guys like Snorlax and Venasaur) while fighting a tornado.
Mewtwo does stuff like slicing buildings in half and create tornadoes.
It's a reference to chinese dragons, IIRC. The legend being something to the effect that carp are larval dragons. If one should get old and strong enough, it can leap over the Dragon's Gate (a waterfall?) and attain its draconic form. And chinese dragons fly without wings - see Shen Long, for instance.
Yes, but Waterfall (described as being a move that lets the pokemon charge/leap with enough power to climb a waterfall) isn't a flying type move either.
As in, a Magikarp's evolution into Gyarados might be based on that legend, but Gyarados itself is a sea serpent. Notice how pokemon that are meant to be dragons are actually drawn differently. Like Rayquaza, being a good example of a chinese dragon.
Compare this to this.
Gyarados would look really out of place in the air.

Gyarados has never been shown to fly as far as I recall, so the point is moot.
