Name a hero and what your favorite story is for them. I'll start.
Batman: Year One (duh)
Green Lantern: Secret Origin
Superman: All star Superman, but my favorite moment is in Final Crisis when he returns and just pulverizes everyone
Flash: Haven't read much Flash, need to rectify that.
Wonder Woman: Same as above
Martian Manhunter: Crisis of Conscience, I guess
Robin: Batman and Robin for sure
Joker: Killing Joke

Could do more, but it seems good for now. What do are your favorite stories for each character (you can choose any you like in the DCU)?

I liked All Star, but felt it dragged on a bit during the Bizarro plot. Almost bored, but my eyes were pleased by the excellent Quitely art.

Batman - Tower of Babel (technically a JL story, but Bats is so central to the plot that I count it as a Batman story first)

Yeah, that Bizarro bit was the one stumble in All-Star, imo. But then, I've never been a Bizarro fan. I get tired of the Bizarro-speak real fast.

Don't know man, don't know. It was the worst part of an otherwise brilliant book.
