Are there any seinen Mangas like Naruto?
It depends on what you mean by like Naruto. Story-wise, or just the general genre of people with supernatural abilities fighting?

You might like Basilisk.
There's ninja clans at war, supernatural abilities abound, and running themes of comraderie and vengeance in a world that regards ninja as nothing more than weapons instead of people.
This is all very broadly speaking though, and the similarities are rather loose. Needless to say Basilisk is much more grim. But if you love magic eye based powers, you certainly won't be disappointed.
I would like to see a Seinen like Pokemon, personally. Guts collecting and training a bunch of Marowaks or something to go after five Legendaries for murdering his gym and driving his journey partner insane, or something like that.

It's hard to explain what I'm looking for, but I'm gonna try.
When I say something like naruto I mean a manga that creates this big coherent universe, like dragon ball z, naruto, one piece, etc.
I don't mean SPECIFICALLY like naruto (plot, etc).
I'm looking for something like naruto, an adventure but with a more realistic approach to it in terms of relationships
"Blade of the Immortal"
it has a large semi-historical universe with memorable characters. more 'realistic' fight scenes (than Naruto)-- a fairly coherent universe. there's samurai, sex, and violence but it's not blantantly gratuitous... and USUALLY serves some sort of character-driven or plot-developing purpose.
Just finished watching Grandchild of Nurahiyon (aka Nurahiyon no Mago). It's basically about a boy who is 3/4 human and half yokai/demon and his adventures in trying to become the Lord of Demons. It's got a coming of age story as the boy in question is 12 years old and while it starts in modern times it does spend a lot of time with flashblacks tracing the history of the battle between humans and demons and how this boy's grandfather and father tried to establish a world in which demons and yokai could co-exist. Probably a bit happier than Naruto.
