they launched the nuke to stop the invasion, Manhattan being an acceptable loss to stem the tide, not to get rid of the heroes.

The supposed "invasion" included a certain hero.
It's what set off the tension did you miss that? It led to them building weapons behind the heroes back and as protection from them. The nuke would have as far as they knew(and probably hoped) eliminated all the heroes too.

I think this would be the equivalent of Star Wars ($797,900,000 worldwide gross, 1977) vs. Star Trek, The Motion Picture ($139,000,000 worldwide gross, 1979), with The Avengers being Star Wars and Kingdom Come being Star Trek.
