No, for the most part it's 'just there'.
There are different kinds and some of them interlink or are so vast that the 'same place' is known by different names as the 'entry points' are different. For example, Pre-FP, the Phantom Zone (Kryptonians), Still Zone (Martians), Honeycomb (Queen Bee), Stasis Zone (Loophole), Ghost Zone (Prometheus) were all the same place. This seems to have been retconned, however, especially in light of the fact that the Phantom Zone seemed to have been destroyed.
With regards to a 'mystical' aspect, the Phantom Zone was later considered to have been an altered aspect of Nightwing (the Kryptonian godling) and that it was 'destroyed' because he had a new human avatar (Chris).
I always got the feeling that all that Kryptonian god Nightwing/Flamebird stuff was from their ancient religion, before science was able to explain things like tesseract space and what the sun was, combined with a cheap Phoenix knock off. But then, I passed on most of WoNK.
Anyway, tesseracts, I believe, would likely be folded up inside whatever dimensions they're passing through. Look up something called the Calabi-Yao Manifold Theory. It's pretty fringe stuff, but according to the math its possible. I figure tesseracts and Phantom Zones are essentially those Manifolds; larger dimensions folded up inside our own. Sub-dimensional intestines really.
As for the Little Man....a lot points to Myx and I have to say, this would be a pretty wild yet amazingly needed re-imagining. If this turns out to be Myx, I could totally get behind that. He's got to be one of the lamest villains ever.
Saturn is also tempting though, and I actually want the Little Man to be him moreso than Myx. It would just be great to see some Superman mythology from outside comics get absorbed into "our" continuity. And if theories about the upcoming "First Superman" being heavily based on the original Seigel and Shuster short story are true, there might be precedent for Saturn being the Little Man.
He's in #9 as well. He's the businessman Lois, Clark and Jimmy pitch their mind machine to.
Side note: I find it very interesting that on 3 worlds the smartest guys on those worlds (Clark from the Superdoom world, Lex of earth 23, and Jor-el of krypton) all made a device to interact with different frequencies/universes.
Jor-el: Phantom zone projector.
Clark: tuning thought projector.
Lex: Transmatter symphonic array.
All 3 seem to be the greatest minds on there worlds (one is actually seen as that) I don't really think this will come into play latter on but it's cool to make that link.
Also Superdoom could probably come back into play but this time in our Superman's world when the subject of Krypto get touched on. I say this because after Krypto saves the family in issue #5 the ship comments on detecting a "Ghost dog" and "the fading curses of transparent men and disembodied women" also we have another comment on the "Ghost dog" in issue #3
I put the word ghost in bold because in issue #9 Superman beats Superdoom by pushing into Lex's Transmatter symphonic array there by tuning him out and "capturing" like a "Ghost suspended between wavelengths"
All of this points to the same idea as Phantom zone imprisonment. And all the universes are linked by devises like Lex's, Clark's, and Jor-el's.
So then the big question is when will our earth get one and who will make it?

I had a feeling that was the case but, in light of 'ascended's' comments regarding the math behind the Calabi-Yao Manifold Theory, I wasn't sure anymore...Also you know when I say "our" earth I don't mean the real world I mean earth 0....
