Since stabbing Phoenix Host is not a sure way to kill them, I'm going with no. Wolverine just wants to stab the girl, he doesn't know what it will do, but it'll satisfy his needs.
First off, Wolverine doesn't need to apologize to anyone for anything. He stabs things. That's what he does, You'd be better off trying to get a dog to apologize for barking.
Secondly, The marvel universe doesn't ascribe to any one, singular theory of quantum physics - it all differs dependent on the individual writer and the story that he or she wants to tell.

For all we know, by the end of all of this, everyone's gonna owe Wolverine an apology. Though the fact that the PF makes it to its host not even half way through the event, chances are Murphy's Law will rear its ugly head.

Huh. Just had a fridge moment here. If Jean, sorry, her phoenix duplicate, was capable of flying into a star and feeding on it, doesn't that mean that the phoenix would already have a natural defense against electromagnetism? Stars generate electromagnetic energy naturally. Magneto is strong, but he can't match the energy output of a frickin' sun, can he? So how did he cause Jean to have a stroke?

Since you mention Morrisson run, i assume you read it ? Including the part where Logan did stab her and then they crashed into the sun. And then there is Endsong where she gets stabbed agin, multiple times, and always comes back. So yeah, not sure what Logan is trying to accomplish here...
A matter that needs to be kept in mind within this whole discussion is the fact that there was no indication that Hope was going to become or host the Phoenix in later life. All she was to Wolverine and the other X-Men was the first mutant birth following M-Day. The Phoenix was not a part of the equation at this point and I don't recall that Bishop said anything to this effect during his attempt to kill the infant.
Then it turned out that Hope could recalibrate the powers of mutants whose x-gene was suppressed (The Lights). SAo for a while there, everything seemed great and it looked as though Hope was going to be the key to repopulating the Mutant race. But them, after only a few glimmering moments foreshadowing the event, Hope became the clear, or apparently clear host to the Phoenix Force, racing through space, destroying whole planets, on a b-line toward earth. Whereupon Logan decided that he needed to kill Hope (the arrangement they made together months ago).
Wolverine's plan is stupid, really stupid. But does he owe Bishop an apology? No. Maybe if he had explained to Logan and the others that Hope was destined to become the Phoenix, and that this would somehow doom the Mutants to a terrible future, maybe then he'd have a foot to stand on in all this. But he didn't and no apology is due.
That said. Bishop is cool and his fans deserve his return and some sort of turn of events that will allow him to be a hero again.
The Phoenix allowed it to happen, it wanted Jean to die so she can be reborn in HCT and disinfect the timeline.
