What's funny is Dan Slott wrote the script for Shattered Dimensions.
But Mysterio as the big bad doesn't spoil Ends Of The Earth. Unless people expected Mysterio to die. (Did anyone actually expect Mysterio to die in EotE?)

I didn't think Mysterio was going to die, either. I meant that it looks like he ends up being the last member of the Sinister Six left standing. Which actually makes sense given how he is the "master of illusion." Not to mention it wouldn't surprise me if he betrays Doc Ock towards the end and reveals he was really after Doc Ock's tech or some such.

I don't think it actually says that at all. I think Spider-Men is looking to be a bit more nebulous in its placement in continuity. And Marvel certainly won't admit to such a thing until both projects are over. (We only recently found out the Fear Itself, Children's Crusade, Spider-Island, Schism chronology.)
You're overthinking this.
And not to say Bendis doesn't care about continuity (because he does), but I think he wants Spider-Men to be able to stand on its own so as to not take away from what is happening in the Amazing title.
