Honestly, though, I don't think they should do away with either. Here's a simple idea for including her in the revamped DCU without having her come from an alternate universe or be confusing to explain in terms of just how many survivors there are from Krypton:
Notice that they're folding at least some Wildstorm characters into the DCU, including Apollo. Now, Apollo's original origin was that he was artificially granted solar-powered abilities very, very similar to Superman's - even his solar blasts were basically like heat vision at the beginning, doing larger bursts from his whole body was a later development. We're never told exactly where that tech came from, although Planetary had a Kal-el expy killed on arrival who could have been studied to develop it; in the DCU, it makes sense that it would have come from study of Superman's tissues, most likely by somebody working for Lex (yes, this basically makes Apollo Solar Man, just a modified regular Joe rather than a clone).
There's no reason that a similar process to the one that empowered Apollo couldn't have been used on a previously normal human, corporate CEO and technologist Karen Starr. The difference between her and Supergirl then would be not just one of maturity, but also the factors that she's native to Earth and its culture and had the experience of running around as a regular human before gaining Superman-level powers.
