Kind of difficult. There are lots of really good anime. These range Full Metal Alchmist, Texhnolyze,Rebuild of Evangelion etc. I can't really decide.
I guess its a good thing. In terms of anime to watch, I'd rather have difficulty deciding which is the best than have no choices at all.
Sometimes you lose things which you don't expect losing. It doesn't make the hurt any less.
Anime (TV) - Baccano!
Anime (Film) - Spirited Away
Manga - Vinland Saga (I wish an Anime would be made for it)
Bleach I suppose deserves somewhat of a mention, Elfen Lied I think has one of the best conclusions I've seen to anything ever (though don't ask me how I kept on watching past the first few episodes), whilst I also loved Howl's Moving Castle & Ponyo. Also, am I the only one who really liked Mobile Suit Gundam 00?
Not a HUGE anime fan, so I can only say what my favorites were.
TV Anime: Death Note (Gurren Lagann's up there, somewhere).
Film Anime: Summer Wars (tough call, but I don't think I've seen it anywhere else so I'll nominate it).
There's much I missed in the last decade I hope to catch up on sooner or later...
Looks like i forgot Inuyasha in the list i made some weeks ago. Both series, the original run and the final act.
The story is cool and interesting of course but if i enjoyed it so much it's mostly because how good the characters gallery is.
Naraku is one of the most revolting and despicable villain ever, the main group of heroes (Inuyasha, Kagome, Sango...etc...) work damn fine, there is tons of totally awesome secondary characters and of course one of my all time favorite, Kikyo.

The anime that stay with me most from that decade are Rahxephon and Haibane Renmei - although that's probably in part due to the period in which I watched them. I tend to really enjoy series with a strong philosophical and mythological edge, so long as it's not massively blatant or shoved down my throat. And because they're all distinct, I also remember really liking Welcome to the NHK, Natsume Yuujinchou, Azumanga Daioh, Baccano, Michiko to Hatchin, Moyashimon. etc.
Having said all that, when I read the question to this thread, the first series that came to mind was Monster. It does drag on at points, but the plot, character development, music, location designs and general quality are all superb. And I don't think the themes it deals with have ever been done better. I do hope that one day Madhouse has the budget to make 20th Century Boys into an anime, as that could be even better.
