Well, I think part of it is that the bondage in the comics used to be done for an obvious titilation factor. You can't really get way with that now a days because it seems sexist.
But, when it logically fits the plot, there isn't any worry of backlash. For example, Marvel currently has a book called X-Factor about a group of superhuman PIs. One of them is a girl named Terry who has vocal powers that let her scream incredibly loud and seduce men. So there have been a few issues where she has been taped up and gagged, and it isn't labeled as being sexist or misogonystic because really, how else do you restrain someone like that?
In Wonder Woman's case, it doesn't happen anymore because she no longer has her Golden Age bondage weakness and is now at near- Superman level strength. It wouldn't make sense to have her bound and gagged anymore.
