Why is it that Wonder Woman is a character people love, but not most of her stories?
There really are some GREAT Wonder Woman stories that most people just ... seem to ignore. It also hurts that she doesn't get the same amount of Elseworlds or ongoing series as some other characters, but there are three stories that really stand out to me:
JLA: A League of One, because it truly is an epic.
The Hiketeia, for letting us see Diana fail, at her worst, and utterly human.
Gods and Mortals, in any media, for introducing us to a character that left Paradise to come make the world a better place.
I think there are a fair number of good stories. Top three for me would be The The Hiketeia, League of One, and Down to Earth/Eyes of the Gorgon. Agree with Scotty on Gods and Mortals too.
I love 'League of One' and 'Hiketia', but would add in a story arc from Jiminez's run to round out my top three-- the story where Circe takes over NYC and transforms all the male heroes and villains in DC Earth into bestiamorphs and culminates in a big ol' battle with Diana.

The Almagam cross over was the best thing to happen to Wonder Woman.

I'm going to go off the wall, despite Hiketia being my personal favorite, and mention the three best ensemble pieces where I think Diana shines.

New Frontier.

(I did love Jiminez and Rucka's take on WW too but these stories embody who Diana is to me)
Why don't people include the Animated Movie? It was awesome.
And then War of the Gods (I'm biased, it was one of the first comic books I read)...and then Superman: Sacrifice because I support heroes who kill.

I too loved WOTG and wish that it could be redrawn by Mr. Perez and covered. Sigh!
As to favorites, that is a really tall order. My goodness.
Randomly at this moment the WW stories dancing around in my head are issue 24 where she saves Boston from the Titan Ixion, Phobus and a Euryale and she scolds Hermes for his suggestion that Ixion be guarded by the Amazons; WW#329 which closed out volume 1 in a very big and memorable way; and Marathon the last arc from Rucka which had a LOT of cinematic moments like when the swarm of O.M.A.C.s swoosh past the Navy ships and descend on Themyscira..
