That's actually a really good point. The alternate child Illyana post-inferno was showing up as odd on X-factor's Ship's sensors. The latest incarnation has been described by Warlock as Illyana 2.0. This all indicates both entities were causing odd sensor readings. But both would have parts of their soul missing (young alternate Illyana was wearing the Beatrix medallion when she was cracked out of the Lightchilde's armour)
If you follow this convoluted chain of logic it follows that the simulacrum who now possess the remnants of Illyana's soul will now register as normal on sensors precisely because she has a soul. It is her likeness, contains her spirit and is now in short the one true Illyana.
While that makes sense from the continuity of the Magik ls, where Belasco made the first bloodstone seconds after grabbing Illyana, it doesn't make sense if the point was to save a younger, uncorrupted version of her. Why leave a child with the same problems and none of the knowledge of how to deal with them? That would make the situation worse, not better. And ship and Warlock's sensors, to my knowledge, have no ability to differentiate between magical things like souls. I think it more likely that they detected temporal abnormalities, and Warlock could well have just based his statement on observing the difference between 2.0's behavior and the Illyana he knew.
On the behavior part, it could be whether Magik needed to lock her emotions for her revenge plot, or that she's accepted herself a monster ever since how she viewed herself from X-infernus #4. Remember the line from Zeb Wells New Mutants #1 during the Magik and Beast interaction? After she complimented on his "new look", he says "eventually, us monsters may become accustomed of ourselves" or something like that, and her response was "we all do, don't we?".
As for the alternate Illyana, it could be the Illyana who got out of Limbo safely while the x-men were left behind in their own peril.
(this isn't one of my foolish assumptions, just educated guessing)

I thought that was the 'out' Louise Simonson left for the reintroduction of teen-Illyana-Darkchilde. I assumed we were to believe (as did Rahne) that the innocent child Illyana was restored. But the fact she had the Beatrix Medallion meant this child still had a connection to Limbo and could be pulled back in.
Good lord Illyana is complex and utterly fascinating. Luv that about her. She has so many levels of intrigue and can be written so many different ways. For a writer her story potential is amazing.

It's important to realize that the re-youngerified Illyana is only called an "alternate" because that is the Marvel rule for any time travel--anything that seemingly changes the timeline is referred to as actually creating a variant timeline.
Young Illyana was, for all intents and purposes, precisely as Illyana was after she was first taken to Limbo in the "main" timeline, only this time she made it back to "safety". (Biggest quotation marks ever around safety. Damn Stryfe. Damn Legacy Virus.)
That skeleton is one thing in the excellent Wells run that just never made sense to me. Illyana dying and leaving a corpse at the end of Inferno? I just don't see anything in the original story to explain that.
Wiping herself from reality through her magical feat of reversing the timeline that brought Limbo spilling into New York (which in turn brought forth her younger self from Limbo), yes, absolutely. But in the context of Magik and Limbo, sacrificing your life and sacrificing your existence seem like completely different things.

So, with Zeb Well's admission of the corpse's identity, I'm left wondering....
When teen Yana swapped with baby Yana, and presumably found herself swept up in the Limbo-vaccuum along with all the demons, did she die in the process? Or did she live on, in Limbo, and eventually die? What killed her? Age? Demons? Is she the reason there weren't any further Limbo incidents post Inferno? Time does move differently in Limbo.

Ehhh. I really feel that the contradictions/questions created by Simonsen were just the result of bad writing and shoddy character research. The same could be said about the Truth or Dare story, which would contradict almost all of this by making Magik 1.0 and little pot-Inferno Illyana the same. I can't find a way to have Truth or Dare be part of the canon anymore.

I decided long ago that Truth or Dare was an aberration that has no basis in Magik reality. To be perfectly frank it was nothing more than Mikhail's pocket universe imaginings. I mean honestly that idea Illyana's magicks would never have 'cured' her is beyond ridiculous. Nope. Nothing beyond Mikhail ' aka the Family Loony' Rasputin's dream sequence.
