Batman Chronicles volume 1-6. It reprints the original stories from 1939 to 1943. about a dozen classic Joker stories in these volumes and you get to see the evolution of Batman as a character.

"Detective" is the first TPB of Paul Dini's run on Detective Comics, collecting issues #821-826.

I would also like to add Gotham Central: Unresolved Targets as a great Joker story.

You may also be interested in Brian Azzarello's new Joker graphic novel that is coming out in a couple weeks.
DC: Batman, Batman Incorporated, Batwoman, Wonder Woman.
    Marvel: Daredevil, Hawkeye.
    Other: Fables, Fatale, Saga.

I think there's a Joker story in there, "The Laughing Fish". Good story.

    Edit: Yup. http://comicbookdb.com/issue.php?ID=53834

Though, it's apparently also reprinted in the Greatest Joker stories, so.... It's still a very good GN though.
Yeah, um, uh... In Blackest Day or Brightest Night... uh, watermelon, cantaloupe, yada yada... a superstitious and cowardly lot... with liberty and justice for all!
