Yes, she met the mainstream Marvel Universe Franklin Richards in Uncanny X-Men Annual #14. It is a combination of Rachel's Phoenix powers mixing with Franklin's dream powers to give Rachel her heart's desire to have her Franklin Richards back alive. When Rachel restored Cyclops & Invisible Woman back to normal--telekinetically rewriting over Ahab's Hound DNA matrix--the adult Franklin vanished & the child Franklin awoke from his coma.
As a result, Rachel became Phoenix once more. Yet she could not rewrite her own Hound DNA. Hmmm....
Actually it was Franklin's desire to be come back to his heart's desire. He was using Rachel and Baby Franklin's power as you said though.
Her DNA wasn't changed. She was basically tortured, branded and drugged into becoming a hound. What Ahab did was copy her genetic template after becoming a hound and apply it to others. So any hound that Ahab transformed after Rachel had Rachels dna explaining why they ended up with telepathy.
The one recent concept that Claremont vaguely explored with Rachel that I was really interested in was her stealth skills. As a tracker it made some sense to me rather and I thought it was pretty cool. I much preffered an addition like that than a Phoenix shard, or the telekinesis swords she used for like one issue or even rearranging atoms or whatever to make clothing. Hopefully someone explores that part of Rachel without screwing it up and making her a one woman world crusher.

I think Rachel did this trick as early shown in Uncanny X-Men #201: Rachel is in her grandparent's bedroom while they are sound asleep, yet she is speaking in a normal voice while she repairs the Shi'ar Holempathic Crystal she had previous broke when she became Phoenix in Uncanny X-Men #199. Rachel manifests the Phoenix Effect for the second time, glowing like a star lighting up the whole room with her energy.
She did it in UXM #200. The X-Men appear in Paris after Asgard. There's a crowd and Rachel makes them think the X-Men are part of a new special effects film.
Later on in the same issue, the X-Men after being setup by Fenris, run through the streets and Rachel hides them all from the police.
So when Emma teaches Rachel pretty much the same trick well it's not a case of Claremont ignoring other writers. It's Claremont ignoring himself.
Funny that he remembered Rachels "I've falling in a nightclub and I can't get up because of all the voices" from 184 and used the exact same scene again in his last Uncanny run.

Beside the telepathic abilities of altering perceptions that have already been mentioned, I would think she also owes a lot of her stealth to her time as a hound. She must have had a lot of training so she could remain unseen while hot on the heels of other mutants. And not just through telepathy. Her costume was black, which probably made hiding in the shadows, or at nighttime, easier.
Would it be a good idea for Rachel to abandon the names Marvel Girl and Phoenix and call herself Askani? Or would that be too confusing or silly?
