Can't think of any for those, but Superman and Batman bring Trinity to mind, which had some great nicknames.
Ra's A'Ghul was using Bizarro as a weapon, and there were some moments where Biz was narrating in first-person, and he refers to Ra's as "Racer Cool", which is just about the best name ever.
There were also the early Teen Titans nicknames--Flasher, Robin-O, Wonder Chick... I forget what they called Speedy and Aqualad.
