Yeah the Steven T. Seagle run of Superman was pretty bad. Mcdaniels art also didn't work. It was a mess sadly, as was most of the Super-books around that time (2003).
I don't recall them changing any of the history. They were still working with what came before from 1986 onwards, they just shifted storyline focus and used the Y2K story to justify a visual revamp...
