I think Smallville draws a lot from the X-Files. Chloe, Clark, Pete and/or Lois are involved in investigating a mystery-usually the "freak of the week". Most of what's discovered gets covered up (though one of the twists is that Clark covers up evidence of his powers). Secrets abound. There's a malevolent alien presence that's trying to manipulate the protagonist.
