My faves:
The Joker: The Killing Joke. Detective Comics 475 and 476 are close seconds. Honrable mentions: Arkham Asylum; and from Batman: the Animated Series: Batman: Mask of the Phantasm and Batman Beyond: the Return of the Joker.
Two-Face: "Eye of the Beholder" from Batman Annual 14. An excellent telling of Two-Face's origin.
The Ridder: Detective Comics Annual 8, "Questions Multiply the Mystery." An interesting origin story of the Riddler with a cool ending. I've also always liked Detective Comics 705-707, too. And any episode of the 1960s Batman television show with Frank Gorshin as the Riddler rocks.

Don't really have any favorite Catwoman or Poison Ivy stories. Some good ones have already been listed anyway.

Riddler: "If You're So Smart, Why Aren't You Rich?"(B:TAS)
Catwoman: "The Secret Diary of Bruce Wayne"(O'Barr(I think) and Staton. Set in pre-Crisis Earth 2, Batman has to work with Catwoman to stop Scarecrow, and the two of them end up getting engaged).

Joker: 3 and 6 of his very own series(from the gosh darn 70's).
Of course: killing joke.
Also an early birds of prey story, I think somewhere in the teens, was a pretty darn good joker tale.
I also dug batman beyond: return of the joker.
A lot of tales from no man's land with joker were good too.
I could go on and on. I dig the joker quite a bit, in case you couldn't tell !
I remember catwoman issue 5 being pretty good. If I dug through my box i'm sure more would come to mind. (But that's cheating ;) )

Oh, another Joker story to add to my favorites; JLI Annual #2(Giffen/DeMatteis, Willingham). The dictator of Bialya(a Middle Eastern nation that was exporting terrorists to America in the DCU at that time) hired the Joker to eliminate the Justice League, promising in turn to provide Joker with Batman's secret identity. But everything went wrong with the Joker's scheme to attack the team at a barbecue being held at Scott and Barda Free's home. Falling-down funny stuff. Favorite moment(quoting from memory):
Joker(sitting at the turret of a trashed high-tech tank): Y'know, ladies and germs, I have my foot on the self-destruct switch even as we speak. And it would be just like me to use it. But given the day I've been having it would probably malfunction, leaving me with egg on my face. Again. Well, ladies and germs, I'm crazy, but I'm not that crazy! I WANNA GO BACK TO ARKHAM!

Joker story- the story featured in "Mad Love" (I'm cheating because of my unabashed love for Harley Quinn, I'm sorry!!)
Poison Ivy story- Harley & Ivy by Judd Winick
Two face story- The Long Halloween- before this I didn't even know he HAD a wife, it made his story so much more emotional & dramatic
Riddler story- here I go cheating again, him in the monthly Harley Quinn series when he broke in the Wayne mansion.
Ra's Al Ghul story- I'm not overly familiar with him, but I remember a story in a Batman Adventures comic dealing with him and Batman saving Talia with the Lazarus Pit and having her almost kill her dad.
Catwoman story- she's my fave and I love literally dozens of stories with her, but I guess I'll go with the road trip she and Holly took early on in her current solo series, especially when she had Wildcat train Holly and she went to Keystone City & "hung out" with Captain Cold.

Heart Of Ice is the episode you are thinking about.
What's the name of that Riddler-story by Peter Milligan? It's about a prophecy of some sorts. It's amazing and by far the best Riddler story I've ever read.
