What comic stories are so dense, so bizarre, and so opaque that no human mind could ever truly understand what was supposed to be going on? Let’s compile a list of the worst infractions and then try and figure out what is by far the worst. The first two nominees are:
Spider-Man Clone Saga
Donna Troy
Adam Safran

Xorneto - in Morrison's run, then later in retcon land.
And we mustn't forget any and all incarnations of Phoenix.

That Hellblazer storyline with the JFK ghost who has a whole in his head and the evil Abraham Lincoln. Still haven't figured that one out.

Black Panther, Enemy of the State II, by Priest. Black Panther versus Iron Man versus Black Panther versus Iron Man. The Kind of Wakanda and the Golden Avenger match wits, battling through corporate proxies and time travel dopplegangers. While I enjoyed many scenes from the story, I can't remember for the life of me why they were fighting or even who won. Wolverine makes a cameo appearance, too, because he's such a loner that Marvel uses him in every title.

Infinite Crisis. Really, it started off interesting enough, but somewhere in the middle, it seemed to forget what it was going to be about, and just filled it in with mindless violence and gratuitous gore. It read like it was being made up as they went along...
If you need a 'companion' to follow even half of it, that's not a good sign.

"Captain SNES" can get very complex at times...but it remains understandable with some effort (and maybe a re-read), so I dunno.
