In continuing my "how would you kill..." series of threads, this time we'll go for a team.
The situation is, you are the writer of the book and have complete control other than one editorial mandate: the JSA must be destroyed, they all have to die. You have ten issues, and then it's finished.

Well there's only one villain who could do that, the one they were formed to battle... Nazi Germany.
So I would dust off the old Earth X theme and have them discover a world where the Nazis won WWII. America still exists but mostly as a bombed out radioactive wasteland. German jet bombers loaded with atomic weapons forced Truman to withdraw from the war in 1946. Chruchhill was killed by a rioting mob in 1947 after her refused to surender despite the atomic bombing of Manchester.
Now it is 2005 and the Nazis and Imperial japan have ruled much of the world for more than 50 years. There is no effetive resistance. Most of Earth's post-war superhumans have grown up in this enviornment and follow them willingly.
The JSA discovers this world and the porthole is only open for a few hours. They have to make a choice. The decision is heartbreaking, those who go may live or may die but can never return. Dr. Fate will not go, he has responsibilities to this world. The others scorn him for it. Others are just afraid or unwilling to risk themselves for another world.
But most go.
the rest is by the numbers, organizing a rebellion, sucess, failure, hope, despare, loss, gain. In the end the Nazis and Japanese are defeated, the world starts to rebuild. Green Lantern and Flash, the last surviving JSAers peacefully pass away.

It seems you could do it with high powered telepaths to take over Fate, Alan and Jay and have them turn on the team.
The Flash could easily take out the slower people fast, while Alan and Fate take out the big guns, knowing that everyone will have to go easy, so as not to hurt them.

It's got to be the Generational Thing. The old school and the new school have to duke it out... Whether it's telepathic mind control, The Ultra-Humanite, that Stream of Ruthlessness from the first few issues of Infinity, Inc., or something else.. Seeing GL, the Flash, Fate, Hawkman, Wildcat, Hourman, and maybe even the Spectre take on the next generation would be fantastic...
Other than that, the best way to kill the JSA was probably already done in The Golden Age Elseworlds series. One last fight on the eve of the Silver Age against some classic Golden Age villains.

In keeping with the direction DC is going I'd have anti-superhuman terrorists nuke the city they're in without warning. Because even Green Lantern generally needs to think of putting up a shield before it happens.
Then I'd have nine books to do whatever I wanted. :)

We already saw that, and it didn't quite work out that way. All Star Comics #69 had the 'good' JSA take on the 'bad' JSA. Psycho Pirate was involved, obviously. Dr. Mid-nite got the better of Jay, and Alan and Fate stalemated against Wonder Woman and Hourman.
