Over the years, there have been a huge number of comics published. Sooner or later, nearly anything can happen, especially within the context of a large shared setting like the Marvel Universe or the DCU.
What are your favorite strange team-ups within the same setting? And what are your favorite strange team-ups that crossed over between two companies?
Off the top of my head, my favorite strange team-up within a setting was when Deathlok battled Devil-Slayer. I can't even remember if they did the standard team-up against a badguy, but they definitely fought each other.

Cross-company crossover? I loved JLA/Avengers, but that wasn't strange, it was 20+ years in the making. Hmm. Maybe Batman/Aliens, by DC and Darkhorse. That had a good cinematic story, plus excellent artwork by Bernie Wrightson.

Archie Meets the Punisher will always hold a special place for me as a fan... this was my first experience with a Marvel character in a comic book.
...Damn. Maybe that's why I'm such a DC kid.

Well, Archie and the Punisher is a given. That's always going to be the #1 spot.
For those that remember the 80's, though, TOTAL ECLIPSE managed to cross over Tales of the Beanworld with Miracleman, among others. That was pretty demented, and played dead serious too.
And I'll always have a fondness for the old MARVEL TEAM-UP where Spider-Man was paired with characters he had no business being in a story with... Killraven, Red Sonja, Doc Savage, folks like that.

Spawn meeting Cerebus was almost as strange as the Punisher meeting Archie.

...such as Howard the duck! (I think Alan Kupperberg did that one. It may be the only book Kupperberg ever did that I liked). The plot itself was so-so, but Peter's reaction to a talking duck was quite well done.
Other strange team-ups:
Cerebus and the Flaming Carrot in Cerebus #104 and Spawn in Spawn #10.
The Silver Surfer and Dracula really weren't meant to meet, I'm sure...

and yet it was reprinted in 1994!
And although it was more of a cameo than a team-up, I enjoyed Tintin's appearance in Fantastic Four (v.3) #1.

Marvel Premiere #28. Ghost Rider, Morbius, Werewolf by Night, and Man-Thing join forces for the first and only time as the Legion of Monsters! I don't know if Marvel ever honestly anticipated launching this concept as an ongoing series, but darned if I wouldn't have loved seeing them try! They later used the trademarked title for a black & white anthology magazine, but I can never accept anything but this fearsome foursome as the true Legion of Monsters! With the car-crash-ignoring Ghost Rider as their leader, futilely shouting out "Stay back!" to the mindless muck monster, the shaggy shapeshifter, and the bloviating bloodsucker, this was an irresistable team-up!

Legion of Monsters might have had a slightly better chance without that eyesore artwork by Frank Robbins. Flailing marionettes, that's all he draws.

This thread seems to have raised from the dead. I cast my vote for the "Spidey meets the Not Ready for Prime Time Players" Team-Up that someone mentioned. I also love the "Together Again for the First Time!" blurb that someone else mentioned. I had to go look that up at GCD to remind myself that it was real.
Boy, crazy days at Marvel in the 70s, I guess!

There was an odd story from Superman #62 (January 1950) in which Superman and Orson Welles thwarted an invasion of Earth by Martian Neo-Nazis.

In my opinion they are. Howard the Duck debuted in a Man-Thing story. Only in Steve Gerber's brilliantly twisted imagination would a talking duck from another planet make an appearance in a horror comic about a mindless swamp monster.
Every character in The League of Extraordinary Gentlemen is either a literary character or a relative of one. Some of the characters who make guest appearances in the series are quite unexpected. In Volume II, Allan Quatermain and Mina Murray meet Dr. Moreau and his animal-human hybrids, who include Rupert Bear, Tiger Tim, and Mr. Toad from The Wind in the Willows. A text piece describes Allan and Mina encountering Babar the Elephant and the Mugwump from Naked Lunch during their journeys in Africa.

Reportedly John Belushi was a fan of Marvel Comics, and he visited the Bullpen to meet in person with Chris Claremont and the other creators of the book.

As far as The Brave & The Bold goes, how about Batman and Kamandi? I'm pretty sure they actually met twice.
And Batman's Outsiders is kind of crazy.

How did such a thing come to be? Did conservative Western Publishing just decide Muhammad Ali was so popular they'd double their price point for distribution at toy stores nationwide?
And was this the only DC tabloid they did?
