The traditional Barry Allen Flash costume was a single piece garment that was shrunk into his storage ring through use of a special chemical and expanded to full size upon contact with air. The New 52 version of the costume, however, works differently: it comes out of the ring in fragments, then coalesces around Barry's body. Has it been explained yet precisely how that works?

Not exactly, if I were to guess, they're probably magnetised to fit tgt. or perhaps flash assembled them really quickly and stick them unto his body. LOL.

Velcro?
stitched together by speedforce?
I'm going with the speedforce explanation.
I just want to know what happens to the clothes he was wearing when he changes into his costume.

Traditionally, the Flashes have always worn their regular clothing underneath their costumes.

that HAS to be uncomfortable.

Considering how tight-fitting at least the Barry/Wally versions of the costume are, yes.

Jim Lee Magic, that's how it works.

It really doesn't work. Just them trying to justify Jim Lee putting ridiculous lines all over every character.
It's like OCD for art with that guy.

Sorry, that's a level of suspension of disbelief-shattering on the level of the Hulk making extensive calculations so he doesn't kill anybody when he chucks a building at the Abomination.

Well, to be fair, the former was explicitly shown at various times; the latter was something of a retcon.
The Atom's street clothes were also worn underneath his costume as well. It's all just comic-book magic.
