Feel free to add to this list, but today I'm re-reading SHIELD and am starting to find things I didn't pick up before:
1) Howard Stark is writing the mission statement to S.H.I.E.L.D.
2) In issue 2, the Night Machine may be an LMD. He's revealed to have the core the Da Vinci one has in Secret Warriors, and Nate says "Well, that explains things". We also know that those LMDs are messed up in the head, and the Night Machine talks of killing everyone and is presented as kind of evil.
3) In issue #4, Newton talks about his master burying Da Vinci, but as we all know from Secret Warriors #26, it was likely his LMD.
4) The Inifinity formula was compounded by SHIELD. While it may be common knowledge to some, it seems relevant to bring up regarding Bendis's New Avengers work, etc. Should Bendis's arc reveal how Fury et al got the formula, know it was made from Deviant/Human knowledge by Isaac Newton.
5) There is a variant of the Infinity formula that drives it's recipient mad.
I'll keep adding as I read, but damn, there's a lot of stuff that I've missed!
