You are Professor X, and you are grouping the teams. You can make as many as you want, have as many, or as few members as you want (with established characters, obviously). You can use existing team names, or create new ones, as you see fit.

Stand alone titles would be WOLVERINE, DISTRICT X and an ongoing MADROX. Any characters left out gives us plenty of room for guest appearances and fodder for the school. Five main characters also allows for a bit of character development and interaction, which I like. No more X-Force and New X-Men-ish crap. I'm done.
Thats seven titles, which is a lot. However, there is no character overlap going on (I'm looking at you, Logan)— so each title would pretty much have its own identity. Plus these characters in these groups are poplular enought to maintain there own sales without having Logan be everywhere.

Now, over at the school many other Xmen would be teaching and such. Emma would not be a part of any team b/c of her new role as sole headmaster of the institute, I think it just suits her better.

OK...
First, an X-council. Meets at the Xavier Institute. They make the general decisions. Consists of ProfessorX, Magneto, Archangel, Emma Frost, Cyclops, Phoenix, Havok, Nightcrawler, Storm, Beast, and Cable.
There are two normal X-men teams based at the Xavier Institute. The Red Team is led by Havok. It consists of Havok, Iceman, Polaris, Northstar, and Juggernaut. They handle stuff like threats to Xavier's dream.
The Gold Team is led by Archangel and consists of Archangel, Wolverine, Chamber, AOA Blink, Jubilee, Nocturne, and Husk.
The next team, based at the Xavier Institute is the X-treme X-men. They handle local threats and deal with a lot of anti-mutant problems. Led by Cyclops, it consists of Cyclops, Phoenix, Beast, Pete Wisdom, X-man, and Icarus.
Next is the X-treme Sanctions Executive, which is based at the Braddock Manor. They handle global mutant threats and operate as a police force. There are two teams. Team1 is led by Storm and consists of Storm, Dazzler, Longshot, Rogue, Gambit, Psylocke, and Colossus. The X.S.E. is supported by Gateway, Marie D'ancanto, and Vange.
Team2 is led by Nightcralwer and consists of Nightcrawler, Bishop, Sage, Cannonball, Magma, Marvel Girl, Shadowcat, Lockheed, X-23, and Prodigy.
X-force deals with terrorists, etc. They are based on the West Coast. Led by Cable, it consists of Cable, Domino, Meltdown, Jesse Bedlam, Deadpool, Sunspot, Warpath, Siryn, Shatterstar, and Caliban.
The Massachussettes Academy for Gifted Youngsters is a school to teach young mutants the ethics of being a mutant, control of their powers, and if they wish, training to be an X-man. Headmasters are Banshee and Emma Frost. Teachers are Moonstar, Wolfsbane, Karma, Northstar, Phoenix, Cannonball, Sage, Shadowcat, Prodigy, Winddancer, Wallflower, Forge, Stevie Hunter, Tom Corsi, and Husk.
X-Corps is based in Genosha and they deal with virtually any mutant threat. They also try to keep the peace in Genosha, and they find mutants that are in trouble and give them a place to stay. X-Corps is led by ProffessorX and Magneto. Agents include Whiz Kid, Shortpack, Artie, Leech, Dust, Penance, M, Lifeguard, Thunderbird3, Sabra, Empath, Skids, Rictor, Wraith2, Wicked, Freakshow, Shola Inkose, Book, Broadband, Beak, Stepford Cuckoos, Feral, Thorrn, Sunfire, Callisto, Strong Guy, Multiple Man, Archer, Fixx, Dr. Cecelia Reyes, Val Cooper, Paint, Wither, Abyss, Kiwi Black, Paradigm, Tarot, Switch, Red Lotus.
Also, X-teams can borrow members from X-corps if they need backup.

These seem like pretty workable lineups. I really like the idea of Brian "retiring" to teach and think he'd work especially well with Hank, Kitty and Emma. I can see him and Hank becoming fast friends rather quick. I'd also like to see Cecilia brought into the books and the friendship between Kitty and Shan further explored. I'm sure Claremont's chomping at the bit to do both.
I also like the idea of having 3 former Hand operatives working together as X-Men. There's some good story mileage in maybe having Betsy help Jean-Paul cope with life after the Hand. Domino seems like a natural addition to the team. She's super capable, extremely intelligent and has worked well with them before. She'd make a nice female counter to Wolverine too, now that Storm and Mystique are out of the picture. Juggernaut and Nocturne staying at the mansion seems natural, they don't really have anywhere else to turn. I'd like to see Cain become more vocal about his place there too, as Xaiver's brother he likely has more legal right to the property than the X-Men.
The idea of Shiro's personality becoming dominant also seems like a good direction, as it'd test the limits of the character's well established biases to wake up as a lowly gaijun "white trash" woman. The gender confusion puts this dynamic way beyond when Carol and Rogue shared a body. A nice twist might be to show Shiro in control of Rogue's absorbtion abilities, like Carol was. It'd also drive a fundamental wedge into the Rogue/Remy cycle of boredom, which would head to his eventual exit from the team, probably heading to Africa in search of Storm.
Speaking of exits, I'd send Polaris and Havok off to the Avengers. This could be seen by both sides as a good-will move, to build public confidence in mutants after M-Day, to help strengthen the link between the X-Men/Avengers and to in part try to atone for what Lorna's family did. It'd be a rather personal decision for her. Alex and Lorna are also suitably powered and experienced to be Avengers I think, they'd work well there.
The New X-Men seems to be basically what's left of the squads after M-Day. Bling seems like a great new character too, who I'd like to see share leadership of the squad with Julian (Dani/Sam style). I'd like to see the friendship between X-23 and Psylocke continued, maybe bringing Betsy in as a mentor to the girl (rather than Logan, who seems like a pretty cliche choice). The class does seem a little bloated, but generally Claremont's great with large casts. So's Millar, I really think the X-men would be in good hands between these two. I can really see Claremont's stream-of-consiousness style playing well off Millar's BIG-IDEAS style, like he did with Morrisson. Claremont would bring a sense of "fun" and "wonder" to the kids too I think (which has been missing since his original New Mutants run) and Millar would likely bring some engaging direction and thoughtful structure to the X-Men (which has also been missing for awhile imo).
As for the student body, I'd beef it up again, though not to the levels it was before. Maybe to around 60-80 students total, with just one "New X-Men" squad to focus on. Bring in previous "loose ends" too like Artie/Leech and that Scottish pyrokintetic girl from Excalibur. Maybe introduce a young Tangerine. Keep familiar faces on the periphery of the "New X-Men".

Bringing the Xtreme team/X.S.E. back to the mansion was a huge mistake imo. For this team to really function, I think we need a total seperation from the X-Men. Bringing them in as an official government agency (as Freedom Force and the 2nd X-Factor were) would help solve that and seems a natural move for the government after M-Day. The team itself seems pretty self explanatory, though I'd add in Pitor for some muscle and to get him the hell away from Kitty. I can see Storm and Gambit eventually returning and fitting in well with this group too, but for now I'd like to see Kurt's direction for the team take form. His "proactive" Excalibur had an electricity about it that's been missing from the books for awhile I think. Moving away from the mansion would also likely help Rachel grow up a bit, after her dissapointing regression in Uncanny. And I'd like to see Carol more active within the team, as Val Cooper and Forge were in X-Factor. Vaughan did such an amazing job on Ultimate X-Men, I'd really like to see him work his magic here.
Speaking of X-Factor, David's current direction seems almost flawless. And while I'm sure he'll make me love Layla Miller, I'd subsitiute Dani for her in a heartbeat. In fact, after being booted by Emma, this really seems like the perfect place for Dani. Her "death sense" resurfacing now that she's no longer a mutant would probably work well with the book's mood and focus too.
