I'm personally loving Dark Reign, but I was still in middle school when Lex was president so the only real stories with him as pres I've read have been:

Hush
Public Enemies
OWAW
Bruce Wayne: Fugitive

any others you can recommend?

Joe Kelly's russian zod storyline that was not collected.

When Zod impersonated superman and took over the country , President Luthor had to rescue the real superman and worked with him and a space colony of super villains to stop Zod.

There's also Ending battle storyline.Think that one was collected.

He has make a lot of appearances as president.

IIRC, didn't he have a behind-the-scenes hand in Bruce Wayne's whole Murderer/Fugitive predicament?

Yes, Lex did.

If I remember right the whole thing with Murder/Fugitive is also tied back to No Man's Land where Bruce Wayne kind of shows up Luthor kicking him out of Gotham which made him an enemy of Wayne.

There could be something I missed, but I don't think Luthor knows Wayne is Batman, he just wanted revenge for ending his shady business dealings in Gotham.

Lex was President from 2000 to 2004, I believe. So, there were lots of stories with Lex as President being quite prominent.

All the stuff right after Lex found out Superman was Clark Kent were quite interesting. They really played with how much Lex was toying with Superman.

They also added an interesting wrinkle as to why Lex hadn't struck yet. It's a shame they wussed out and had Manchester Black mindwipe him. Lex still knowing Super's secret would have made Public Enemies a better story.

Lex wanted revenge on Bruce Wayne. But when he chose David Cain, Cain withheld the fact that Bruce is Batman. So Lex doesn't know. Though if he really put in the effort, he could figure it out like Ra's al Ghul. He's just more interested in Superman.
