She just encountered it for the first time in space, in a retcon courtesy of Byrne during X-Men: The Hidden Years.

I'm not gonna get all obsessive about when it became clear that Jean and Phoenix "bonded", though. It's really one of those "Cosmic Chicken or the Egg" debates.
