From what I've heard, Penguin's the second-most likely villain for Nolan's third Bat-film. I've already read several highly-recommended Riddler stories (there are a ton of lists on Google) to prepare myself, but when it comes to Penguin, nobody seems to be interested in making a list of recommended reading material.
So, can anyone give me a couple of good Penguin stories, or are there really not that many?

Here's a few good ones to start with:
Detective Comics #610-611
Batman #448, Detective Comics #615, Batman #449 - "The Penguin Affair" 3-part crossover
Penguin Triumphant (single issue, prestiege format)
Detective Comics #683-684
Batman #548-549
The Beast Of Yucca Flats

Detective Comics #824, also guest-starring Lois Lane & Zatanna.

I have heard many good things about the Penguin story in Batman Annual 11 and the Peter David-written Penguin story in Showcase '94 # 7, although I haven't read those myself yet.
A little hidden gem would be the Penguin story in Batman and Robin Adventures # 4. My personal favorite Penguin tale so far.

Jason Aarons Penguin issue from Jokers Asylum is a really good read.

He played a pivotal role in No Man's Land as he was in control of the underground routes and basically the entire economy of Gotham at the time.

That's the one that immediately I thought of as well. It's probably the best Pengiun story I've ever read.

I've heard a lot of praise for the Joker's Asylum Penguin issue, but are the others worth picking up? Everyone's pretty much agreed that the Poison Ivy and Scarecrow issues are crap, but opinions are heavily divided on the Joker and Two-Face issues.

Any of the various Dini Detective TPBs has good Penguin stories.
"Night of the Penguin" (the aforementioned Lois Lane/Zatanna combo). "Double Talk" - the new Ventriloquist interferes with his club. "Opening Night" - continuation of those threads.
The Gotham Central "Bullock" arc, "Unresolved" had a nice appearance by Penguin and his Iceberg Lounge.
I tend to prefer seeing him as a gray area bad guy, but I suppose there's always room for the classic stories - the umbrella and bird gimmicks, the bank robberies. That 60's Batman TV episode where he ran for mayor that Burton 100% ripped off.

Penguin Triumphant was pretty good. There was a great Penguin story in Batman Annual # 11 in which Penguin goes straight, and while not an comic book, there was an awesome episode of Batman the Animated Series starring the penguin called "Birds of a Feather" You can find the episode on You Tube here http://www.youtube.com/watch?v=NPhkXDY66v8&feature=PlayList&p=6F4F96E006CE974B&index=90

If you like just fun, throwback-y stories, the Joker issue's great. Arvid Nelson wrote a fun issue.
As for Penguin issues, the Englehart/Rogers 'Tec issue they did was pretty fun. Not amazing, but a good story all around.

Agreed which is kind of sad when you think 60 years of penguin and his best story is a one shot 12 page maximum story in a compilation of stories.

The Penguin issue is personally a favorite for me. The Two-Face issue was utter crap to me, I really disliked the writing in that one. I forget the Joker issue so I guess it wasn't great...and it wasn't horrible.

I think the Penguin issue was the only great one, i didnt mind the joker one (although some people seem to hate it) and the rest were poor. I just think its a shame Jason aaron only wrote that one. I saw in an interview that he would also like to write the riddler, i would love that too.
