So how did Batman die exactly? Was he whacked in a helicoopter explosion or by Darkseid? And why the hell was he in the stone age at the end of FC?

Batman is believed (by Superman, who held his burnt dead body in his arms, and by the folks Superman probably told this to) to have been killed by Darkseid while popping a cap in the evil god. He has since been seen, by us and a long-dead blond caveman named Anthro, messing with a utility belt and super-tagging (or is that bat-tagging?) a cave wall with his symbol.
The thing that people think killed Batman actually sends you through different, progressively more horrifying lives until you're utterly crushed. Batman can't be crushed, though, because he has super-coping skills and is the Batman.

To further answer the original question, he did NOT die at the end of RIP. This was explained a couple issues later.

What I would like to see is WHEN Nightwing, Robin and Alfred learn what happened. They just seem to know and we never see their reaction to the charred corpse.

I'm not sure they do know the particulars. They all seem to have just resigned themselves to the fact, based on his long absence. It does seem odd that Superman didn't tell them, but I'm not clear on how the Superman continuity in FC lines up with the continuity in his own book. I suppose this New Krypton thing could have interfered with him delivering the news, but even that is kind of stretching things.

Didn't all the heroes see Superman carrying Batman's corpse? I can't see how they didn't know the exact cause.
Honestly, it seems like DC is trying to have their cake and eat it too. To the greater DCU, it was Darksied who killed Batman. But to the Bat folks, Batman died in the helicopter crash at the end of RIP.

Exactly. It seems they are trying to keep the whole Darkseid thing out of Batman, and not doing a good job at keeping everything straight.

The LAST RITES tie in issues are the only thing mucking that up.
It's just the fact that they're included in the R.I.P. HC book instead of the FC/FC Companion that irks me the most.

Damian mentions that his dad was "killed by a God" in Battle of the Cowl. They know it was Darkseid.
Last Rites not only shares the same thematic material as RIP, it caps off its events quite explicitly. It's part of the same overall story, it belongs no where else.

It "happened" in FC, we just missed that part because of the way the story jumped from one scene to another without completing it.
As for BfTC, it apparently was written at the same time as FC (or before?), so all the writers knew was that he died, not the details of it. I seriously doubt that it will ever be shown. Maybe when he returns it might be explained but I'm not holding my breath.

We never see that in the story. The final panel in #6 has Superman holding the corpse, but nobody else in the picture. Last we'd seen of anybody else, Supes had zoomed by over their heads.
#7 is pretty confusing, what with all the characters from alternate earths and non-linear storytelling. When Supes is holding the corpse there, in Darkseid's presence, you can see tiny specks representing people, way off in the distance. But who they are is anybody's guess (or if they can see what's happening, for that matter).
Jimmy Olsen and Lois Lane obviously know, cause they write the story up in the last edition of the Daily Planet, and send it off in a rocket. Which lands back in the past, back in Anthro's day. So, I guess one can infer that Bruce had the opportunity to read about his own death.
But as far as other heroes... it's really anybody's guess.

I find it really hard to believe that in all the down time Superman's had, that he's not found the time to tell the adopted son of his best friend how his father was killed.

Well, again, I'm not sure where FC fits in with New Krypton, continuity wise. If all this came up right before he left the planet, he definitely didn't have a lot of time. But if he really wanted to, could he have squeezed it in? Sure.
But the fact is, not only have we not seen it happen on panel, there has not even been a reference or an allusion to it having happened.
