...wouldn't The Hand have made a lot more sense than HYDRA as the group pulling the strings?

Offhand, two things come to mind. 1) HYDRA is (arguably) a much more recognizable entity among readers of the Marvel Universe than the Hand are, and 2) it's the Hydra/SHIELD ties that are the most important element to the developing storyline. As much of a retcon as it seems to currently be with the Hydra financing SHIELD plot, it would have been just as much of a retcon to try pulling it off with the Hand, not to mention you'd have to add that much more backstory to develop it.

I would think HYDRA makes more sense thematically because of their namesake, them having "many heads."

The Hand are widely considered to be more of a mystical order of ninjas.
HYDRA have stronger ties to the espionage world which the book inhabits, and have a much longer history in panel with Nick Fury.

yup AIM would probably be the only other contender but that is a HYDRA group as well.

I suppose. It's just that I've never known HYDRA as anything but a group of lumpy doofuses and I have a hard time believing that they can do anything on this scale, dressed like they are. The Hand always seems to have this kind of thing sewn up and it would cause a lot fewer continuity issues, I think.

That's an interesting alternative. The Hand has always mixed up World manipulation, power and the supernatural. Also it The Hand does mix better with the sort of "Bendis World" so to speak.
