Since Johnny Klebitz got revealed as a Jewish biker, it got me thinking who else might be. There were a couple Israelis in Rainbow Six. And Resident Evil 0's Billy Coen's last name would peg him as a member of the Tribe.

I think we can safely assume that Isaac Kleiner from Half-Life 2 is Jewish. What about Gordon Freeman? Is Freeman a Jewish name?
B.J. Blazkowicz of the Wolfenstein games might be Jewish.
The Grand Theft Auto series has some Jewish stereotypes running around in minor roles, a shady lawyer in GTA III and some corrupt diamond dealers - referred to as "Jewish Mobsters" - in GTA IV.
That's all I can think of. I don't think a character's religious affiliation has ever been much of an issue in many video games, so often a name or accent is all we have to go on.

BJ from Wolfenstein/Spear of Destiny was the first I thought of, too.
Maybe Meryl Silverburgh from MG:S.
I thought about making this thread a little while ago. Odd. I think it was after seeing yet another iteration of "Why aren't there more black characters in [medium]?" somewhere. Perfectly valid question and all, but I realised I'd never asked the same thing about my own ethnicity.
I imagine that some of the characters in Psychonauts were Jewish. I don't recall any being confirmed, but there were one or two names that certainly could indicate it.
There was a character in Harvest Moon who seemed to be Jewish. She had a Magen David on the wall of her house and I think she also was the only one who didn't go to church.
