I havent been reading comics for too long. I've been reading Captain america, did he lose his position in shield because of the KRONOS incident where Cap barged into a meeting between lukin and some others guys?

Because Norman Osborn is in charge and would most likely try to kill him. There are other things that led up to his disappearance act but avoiding Osborn is a big reason right now.

No. Before that, in the Secret War miniseries (not Secret Wars from the 80's) Fury gathered some superheroes to attack Latveria even though he legally had no right to do so. Turns out the Latverian government was supplying American supervillains with weapons, but Fury was blocked from doing anything by people in the American government. After the attack, Fury was wanted for war crimes, so he took off before anyone could arrest him.

im not sure if im forcing my thoughts on this or not, but wasnt it implied that the people in the govt who told fury no were to be skrulls and wanted this to happen?

It was implied, but never confirmed.

If you've read Secret Warriors, a more likely scenario is presented where the people blocking SHIELD's involvement in Latveria were really from HYDRA

ya but werent key people in Hydra also actualy Skrulls.

1 reason for him being in hiding is cause he is wanted and i gues the other is that he doesnt know who he can exactly trust.

Might stil b skrulls on key positions or Hydra. But im shure that after all this is over the US goverment will fall on their knees and beg Fury to rebuild SHIELD.

Thats why.

Ever since then he went underground and has only shown up to work with winter soldier and help a little during civil war. Basically he is a wanted man because of that shit he pulled. Hopefully he will come back though eventually, I miss him as head of shield. But it is cool to see him running underground like he is now to.

Reading back the New Avengers issues and Skrullderwoman's interaction with Viper and Skrullderwoman blowing up HYDRA HQ, it was strongly suggested HYDRA had also been infiltrated by the Skrulls.
