I know Batman keeps files on Superman (just in case he turns rogue), but in Justice League of America #0, it was said that he kept some on Wonder Woman as well. Has it been stated in any future comics (JLA or not) what weakness of hers he would be able to exploit?
Or any other member of the Justice League?

wasn't that the whole story of tower of babel. That he had files in place to take out anyone who went bad.

Yes. What happened is that Batman created the files on Superman, in response to his actions as Gangbuster and his fear of being used or becoming a threat. Batman then had issues with Hal Jordan going rogue and becoming Parallax. This lead to a lot of mistrust that followed until it was resolved in "Emerald Knights" and "Day Of Judgment". In "Tower Of Babel", a JLA arc, we find out that Bruce had more than what was made about Superman. He had them on all the then current JLA members.
So pick up "JLA: Tower Of Babel".

Thanks, mat001.
Am I the only one who finds it strange that although Batman has protocols in place for dealing with Superman, Wonder Woman, Flash, etc, he doesn't seem to have any such provisions for handling the Joker, Two-Face, etc?

What is Wonder Woman's weakness? I know what happened in Tower of Babel, but that was really left field.
I mean something that specifically counters her, like Kryptionite/Red Sun light counters Superman, and yellow used to counter the Green Lanterns.

I would have to assume that it would be easier to figure out your friend's weaknesses than those of your enemies. If I was planning emergency takedowns on my friends, I'd do it in ways they would never see coming. I'd have to.
Don't forget; nine times out of 10 Batman defeats his plethora of enemies anyway.

In the JLA : Year one mini series , martian manhunter not only kept a file on JLA members but all the DCU superheroes and their civilian identities. He trumped bats.

He does. It's called beating the crap out of them. He knows how to deal with them because he knows what goes on in their minds. He knows how to use their weakensses against them and do it very well. In the matter of the heroes, especially ones like Superman or Green Lantern, he has these protocols because he's seen the damage wrought by them. He's experienced a mind controlled Superman and he's seen how Hal tried to reshape reality to his desires. Hence the protocols. He'll do it when the others won't. That's why Clark said that he trusted Bruce with the Kryptonite Ring, because he believed that he would use it when it was a last resort.

That's why he votes to keep Batman in. J'onn has always been very forgiving.

Yeah, but after he got busted, J'Onn destroyed his files.
After Bats got busted, he built Brother Eye and subjected us all to those damn OMACs.
Someone SERIOUSLY needs to put a leash on that damn puppy.

The OMACs were created by Lex Luthor using B13 tech, back when he was President.

Or any other member of the Justice League?JLA: Secret Files & Origins #3 had a backstory to Tower of Babel, that showed Talia looking through the files Batman had made. It gave details of most of the 'takedown plans' for the JLA, JSA and people like Zatanna, Black Canary, Rocket Red...
IIRC Wonder Woman was noted as having no specific physical weaknesses, so Batman decided to use her 'won't stop' warrior mindset against her with a virtual opponent she couldn't beat.

I'd have gone with gravity, but that works too.
