In Incredible Hercules it established that Kly'bn and and Sl'gur't were the gods who ordered the invasion with Kly'bn being the "He" in "He loves you." Have they been mentioned by name or at all in the main series or any of the other tie-ins?

Not that I'm aware of.
Incidentally, the characters' origins are discussed here (http://www.comicbookresources.com/?page=article&id=12995).

The "Avatar" of the Skrull Gods appeared in X-Factor and She-Hulk though.
And the Skrull Bible showed up in SI: X-Men. So we may see it mentioned there as well.

Crusader in Avenger: The Initiative throws out their names a couple of times as exclamations ("Kly'bn's bones", I think was one).

One of the gods (I forget which) was named when Xavin and Lucy were hanging out in space in Runaways.

Sl'gur't was first mentioned in, I believe, an issue of Silver Surfer, a long time ago. Super-Skrull was kneeling before a giant statue of her (spitting image of her too). She also got a mention during Annihilation, as her origin world was destroyed by the wave. She was introduced as a war goddess, but in SI, that changed to a goddess of change (and whatever brings about change).
Kly'bn was mentioned in Runaways, being in the title of a song to be performed at Xavin and Karolina's wedding. The families argued over it, iirc. We never got to see what he looked like or what he represented until SI.
I recall a few mentions in other books during SI, but I can't place them off hand.
Edit: Kly'bn was mentioned in the Agent Brand story of Who Do You Trust one-shot, but I don't think by his actual name. He was called "The First One" or something.
