If Norman Osborne hadn't been the Green Goblin then there would have been no Harry Osborne Green Goblin, or Hobgoblin, or (dare i say) Menace.
JJJ (does he count as a villain?) created the first Spider Slayer and he helped bring Scorpion about.
I'm sure Venom had something to do with the creation of Carnage and Shriek?
Did the Leader create any other Hulk villains? I know he had something to do with Redeemer...

Apocalypse begat Mr. Sinister, Ozymandias, and the Four Horsemen.
Mr. Sinister begat the Nasty Boys and the Marauders.
Loki inadvertently created Wrecker, who then created the Wrecking Crew.
The Red Skull acted as a mentor of sorts to Baron Von Strucker, who in turn founded terrorist network HYDRA.
HYDRA's armorers, Advanced Idea Mechanics, then spun off into their own terrorist organization.
AIM then created the pinnacle of strategic technology: MODOK.
There's a couple.

Machinesmith was inspired by a broken Doombot left over after a super-battle. He took it home and studied it. The rest is history.
The Red Skull was himself created by Hitler, sort of. Hitler saw the "hate in his eyes" or whatever when the Schmidt was a bellhop at the hotel Hitler was staying at, and that was good enough for ol' Adolph to give him a job. The Skull was also resurrected in a new body by Arnim Zola, which could be considered a "re-creation", perhaps.
The Red Skull literally begat Sin (http://en.wikipedia.org/wiki/Sin_(Marvel_Comics)).
The Mandarin arranged for Huan (a.k.a. "Ladykiller" and...ugh..."Ladyfair") to be trained as an assassin in PAD's "Wonder Man" limited series.
Helmut Zemo created Vermin as I recall.
Malcolm McBride was exposed to a virus created by Miles Warren and became "Carrion" as a result.
Kaine was created by the Jackal (or a clone of the Jackal, I've mostly stopped trying to keep track of who was a clone and who wasn't in that mess).
Mastermind slept around and sired a couple of girls with his powers and villainous streaks, of course.
The Enchantress was responsible for Erik Josten gaining his first set of powers so that he could become Power Man.
Dr. Karl Malus later gave Josten his growing powers, creating Goliath.
The 2nd Crimson Cowl is Justin Hammer's daughter.
Spiral gave Lady Deathstrike her claws and cybernetic parts.
That's all I can think of right now!

Dr Karl Malus also created Armadillo and turned one of Spider-Woman's friends into a villian called Hornet.
The original Viper had his ID stolen and his life snuffed out by Madame Hydra.
One of the Mr Fears is a nephew of the one who came before him.

I don't know about Shriek. I think she was locked up in the same loony bin as Carnage and they met while he was breaking out. I have no idea how she got her powers.
As for Carnage, here's what happened with him...
-Eddie Brock was separated from his symbiote after it was seemingly killed, and sent to a regular prison instead of the Vault
-Eddie becomes cellmates with Cletus Kasady, with whom he doesn't get along too well
-The symbiote got better and made its way to Eddie. It oozed into the prison, the two shared a joyous reunion, and then Venom punched a hole in the wall and escaped
-While this was happening, the symbiote left a little bit of itself behind in the cell. This was its "child", which subsequently bonded with Cletus, who became Carnage.

Apocalypse created the Four Horsemen.
Tinkerer supplied weapons and tech to other Spider-Man villains on occasion(didn't he trick out Scorpion's armor at one point during the McFarlane period?).
Jim Jaspers had a hand in the Crazy Gang, as well as creating the Fury.
Loki created the enchanted crowbar that gave The Wrecker his powers, which he then transferred to the Wrecking Crew.

If it hadn't been for Spencer Smythe there wouldn't be an Alistair Smythe, and if it hadn't been for Jameson (who isn't so much a villain as a thorn in Spidey's side, but never mind) then Spencer probably wouldn't have made the first Spider-Slayer and become a villain himself.
I guess we can credit one of the villains in Secret Wars for the creation of Venom, since if Spidey's red and blue costume hadn't been torn in battle he wouldn't have gone looking for a new one.
Karnilla's responsible for the Wrecker getting his powers.
The Wrecker's responsible for the other three members of the Wrecking Crew getting their powers, of course.
Mojo created Spiral.
Magneto inspired the Acolytes to become the Acolytes I guess, although he wasn't aware he was doing so.
If not for Apocalypse, Stryfe wouldn't have existed.
Mr. Sinister has cloned his Marauders when they've died, so if not for him they'd be out of circulation, meaning he's responsible for their continued existence and their continued villainous activity. That's reaching a little, but I think it counts.
If not for the Sin-Eater there would be no Venom.
If not for villains in general there would be no Scourges of the Underworld.
Wolfgang von Strucker fathered a couple of brats who grew up to be Fenris.
Sebastian Shaw begat Shinobi Shaw.
Long as I'm listing offspring, there'd be no Helmut Zemo if Heinrich were a less fertile guy. Helmut also might've avoided becoming a villain if his father hadn't groomed him to become one.
Donald Pierce is responsible for "creating" some of the Reavers.

Apparently Loki and Thor had both been turned mortal, and Loki was trying to contact Karnilla so she could give him a power boost that would give him an edge over Thor when the guy who would become the Wrecker, Dirk Garthwaite, decided to burglarize his hotel room. He knocked out Loki and put on his helmet, so that when Karnilla appeared she though that Dirk was Loki (maybe it was really dark or something) and empowered him instead.
So Loki played a part in it, but Karnilla was directly responsible.

Wasn't Ozy Kangs right hand man and Poccy beat him into submission? I don't think he had anything to do with the creation of Ozy unless he changed him after the fact.... I dunno tell me if i'm wrong.

Additionally, Sinister begat Maddie Pryor, who then fulfilled her intended role of begatting Nathan "Cable" Summers, from whom the villain Stryfe was cloned. Stryfe then corrupted Cable's son Tyler, who became the villain Genesis.

Let's not forget, also, that Count Nefaria begat Madame Masque.
Or, on an unrelated note, that Mojo created Spiral.
And in turn, Spiral, at the Body Shop, created Lady Deathstrike and upgraded the first Reavers, Cole, Macon, and Reese, from being just Hellfire Club guards.
Dark Beast also helped create a large amount of the Morlocks.
And, thanks to being sent to "the Hill" by Mikhail Rasputin, Mikhail could be credited for turning said Morlocks that went into Gene Nation.
