This goes for all characters found in Batman story lines. Villains, allies and all.
For one my favorite moment is at the end of infinite crisis, and the Joker makes an appearance-showing his true deadliness- killing off Alexander

One of my favorites has to be him punching out Guy Gardner.

My favorite all time Joker moment comes in the Robin miniseries when he sees Tim Drake, thinks he's Jason Todd and starts screaming "I Killed you! I know I did"

When he revealed Wally's, Clark's, and his own identity in Justice League: Starcrossed.

Flash: Hold on a second here. What about the whole secret identity thing? I mean, I trust you guys, but I'm not sure I'm ready to...
Batman: [points at Flash] Wally West, [points at Superman] Clark Kent... [removes own mask] ...Bruce Wayne.
Flash: Showoff.

My all time favorite Batman moment comes from Knightfall Part 9 in Batman #496, when Batman, suffering the effects of Scarecrow's fear gas, punches out the Joker while sceaming "Jason!" repeatedly.

My favorite was in Batman Annual #25.

It's narrating how Jason Todd came back from the dead and the steps he took before confronting Batman. But in the end it pretty much saying Jason became what he is by his own will. No mind control drugs, no demonic possession, its just Jason Todd.

"The father had lost a son, and now the son had last the father"
"His own mortality had become the wedge between them"
"And his path was clear."
"He is Jason Todd"
"Make no mistake. it is him."

The episode 'Heart of Ice' from Batman:TAS. If I have to narrow it down to a moment it would be the ending scene of him in his cell.

In hush when Batman is looking at the Kryptonight ring and is thinking:
Clarks greatest weakness isn't Kryptonight, its deep down inside Clarks a good person and deep down inside I'm not.

The Spawn crossover ending
Spawn : Come on lets bury the Hatchet
Batmant throws a razor sharp baterang into spawns face "Bury this"
The next issue of spawn shows spawn getting his face sewn back together with a shoelace!
Homeless guy "what Happened"
Spawn " I don't want to talk about it"
Classic!

Mine came from an else worlds book called Superman Batman Generations. A great story. In the last book part four year 1999 When Bruce Wayne gets into the Lazarus Pit with Ras Al Ghul. Ras was saying how painful the pit would be. Wayne said. I have felt worse in a fist fight with the joker. A great line.

One of my favorites is from the Justice League Unlimited animated series, 'Dark Heart'; where he's falling from the sky and says:

Batman to all points, I could use some air support, since I can't fly. At all.

He's about ten minutes from hitting the ground -

Now would be good.

Then Supes swarms in and picks him up, and Batman never even broke a sweat.

Easily my favorite Batman moment comes from Grant Morrison's JLA run. During the World War III storyline Batman is fighting Prometheus, uploads a disc into his visor and says "I've just given you the motor capabilities of Stephen Hawking." Then decks him. My favorite comics moment ever! Morrison is a genius.

From a Batman-Judge Dredd one-shot a few years back.

Judge Dredd meets Batman and he's not happy about masked vigilantes, him being The Law and all that, so he's about to arrest Batman. The dialogue went something like this:

Judge Dredd: OK, mister, I don't know who you are but I'm taking you in. Now we can do this the easy way or we...
Batman (unimpressed with Dredd): Hard suits me just fine.

In under the red hood arc. When Batman and Jason are fighting, while joker is tied up. Joker is yelling to them "Whos's got a camera?. Dracula you must have a digital picy-poo in that hardware store you wear around your belt" Then telling them that he wants a picture with a crowbar. THAT was classic.

The '96 or '97 Tec annual with Riddler Year One.

When they first met, Bruce is depicted with a kind of satanic vengeful grin on his face and says 'What do they call you Quizzmaster?'
'I'm The Riddler.'
Bruce then proceeds to slap Eddie around, while the Riddler tries to say something.
Bruce says 'what do have another Riddle for me Riddler?'
and Eddie responds, 'did you forget the dynamite (he was holding)?'
And then the building explodes.

The joke that Joker tells Batman at the end of Killing Joke, and you see a slight smile on Batman's face. Great moment between Batman and Joker.

Arkham Asylum.

Joker: This guy goes into the hospital, okay?...His wife's just had a baby and he can't wait to see them both. So he meets the doctor and he says, "Oh doc. I've been so worried. How are they?" And the doctor smiles and says, "They're fine. Just fine. Your wife's delivered a healthy baby boy and they're both in tip-top form. You're one lucky guy." So the guy rushes into the maternity ward with his flowers. But it's empty. His wife's bed is empty. "Doc?" he says and turns around and the doctor and all the nurses wave their arms and screams in his face, "APRIL FOOL! YOUR WIFE'S DEAD AND THE BABY'S A SPASTIC!!!"

You no idea how much that cracked me up! :biggrin:

Two-Face: Poison Ivy.
Poison Ivy: It's been a long time, Harvey. You're still looking halfway decent.
Two-Face: Half of me wants to strangle ya.
Poison Ivy: And what does the other half want?

In the final episode of JLU when Batman evaded Darkseid's omega beams. I still can't get over just how awesome that was.
