...Coincidentally, I'm rereading it at this moment! (It also works as a rough chronological order when read with Infinite Crisis, with the DoV special after IC3, the R/T special after IC4 and the other two after IC 6.)

IIRC, the main story in the Secret Files (which really shoulda been in the Companion TPB) takes place from the end of COIE and concludes with Earth-1 Supes busting out in INFINITE CRISIS #1. So it doesn't rely on anything except a knowledge of how COIE ended and an idea of what's been going down in the DCU since then. I don't think you need to have read any of those one-shots in order to read this one.

Thanks but I meant after what issue of IC not the one shots. So I should read it before IC #1?

Chronologically, it does take place before IC1, but it can be read in any order really. I'm assuming you know the "big ending" of Infinite Crisis #1, since everyone does by now, but if not, you might want to save the Secret Files special until afterwards, as it gives it away.

I kind of know the big ending as I am new to DC and am starting with CIE and IC. I'll just read it when it came out.
