Of the above, I'd go with Gideon or Justin Hammer. Gideon's corporate ties were one of the things I thought made him a pretty distinct X-Villain (as opposed to all the others), and I think it stinks they offed him and have kept him dead.
Justin Hammer is definitely a corporate villain, and pretty much always has been.
The Kingpin is more a criminal mastermind than a corporate overlord, and the Red Skull is pretty much the same. Shaw and Frost- Shaw comes a lot closer, but I always associate the two of them more with the Hellfire Club (as a secret society sort of organization) than as corporate heads.
Stane would be number one with a bullet if he were on there.
Some other options: Norman Osborn (Oscorp) and Edwin Cord (Cordco).

In terms of characters who are businessmen first and criminals or villains second . . . I'd probably go with Hugh Jones. Even if you ignore the Serpent Crown incident, Roxxon is the be-all and end-all of MU corporate evil.

I really liked Kurt Busiek's use of Edwin Cord and his USAgent and the Jury group in Thunderbolts, and wish that more had been done with that.

I'd vote Obadiah Stane were he on the poll (or still alive). Taking his absence into account, I'll go with Sebastian Shaw, followed closely by Justin Hammer, as my fave "corporate" bad guys.
Like cthuludrew, I tend to view Fisk as more of an organized crime kingpin masquerading as a legit businessman as opposed to a straightforward "corporate villain" like Stane or Hammer. And Nazi war criminal/terrorist/criminal mastermind the Red Skull is an odd fit for the poll, unless you're just talking about pre-Skull mindmerge Aleksander Lukin.
Norman Osborn, Harry Osborn, and Roderick Kingsley might all be considerations here, but they tend to do most of their villainy while wearing a Goblin mask instead of as corporate CEOs.
The Brand Corporation got up to some villainous shenanigans in their day as well, but they're technically a Roxxon subsidiary, who Expletive Deleted already mentioned. And there's also Carlton Drake (head of The Life Foundation) and Ka-zar's evil brother Parnival Plunder, but they're bush leaguers compared to the likes of Shaw, Stane, etc.

It's tempting to go with an old classic, but Brubaker's Red Skull has just been such an effective characterization that I really can't look past it.

Let's not forget he destroyed Stark piece by piece. he drove Stark back to the bottle and eventually out into the streets. He took his company from him. he kidnapped several of Stark's friends even using one for an experiment in bodyswapping. And when Stark sobbered up and tried to create a new company, Stane had it bombed resulting in one of Stark's friends dying and then-Iron Man Jim Rhodes being seriously wounded.

if i included her i would have to include every other super-villain. far as i know, Masque hasn't been involved into legitimate business; definately not the CEO of a corporation. i tried to list the holdings of everyone on my list. i was rushing and forgot some obvious folks like Obadiah Stane and Norman Osborn, though. Ed Cord would have been good too. maybe i'll make a 2nd poll after this one's done.

somehow i missed out entirely on Obadiah Stane. i was quite surprised to find out that he was one of the villains in the Iron Man movie. that said, he obviously made a "dent" in Tony's armor. but it was Justin Hammer who drove him to drink. Stane just took advantage of the instability.

Stark did hit the bottle hard after Hammer screwed with armmor but he stopped just short of rally screwing himself up. Stane destroyed Stark and made him dive back into drinking. The damage done to Stark by Stane sent him right into the streets.
