Most of these are probably going to come from the FOX series since it was the longest and least obscure besides "Amazing Friends" (sustained over time by the Bullpen hoardes and fans)
1. Spider-Man converses with Stan Lee (Spider-Man: TAS): This came after a full season of seeing his wife electorcuted, die, be revealed as a clone, and leading a full legion of Spider-Men against Spider-Carnage and essentially saving the Marvel mutliverse...and then he tells Stan he wouldnt change anything about who he is, since it obviously gets the job done over time.
2. MJ and Peter's final scene in "Mind Games" Part Two (MTV Series), I'm not a big fan of this series, but "Mind Games" was a swell finale for it. The MTV series was originally intended to follow the first movie, which ended MJ teasing the viewer knowing who Peter was. After accidently smacking the seires-exclusive character Indy off a roof (who wouldnt?), Spidey's pressured to leave New York by everyone. In the final scenes, MJ promptly tells Peter in his dorm Spidey's let them all down then kisses him. It's quite a subtle little scene that works in the context of the series original purpose...not even MJ will defend Peter on this one, yet forgives him.
I'm probably overexaggerating what it was, but some scenes do take on greater signifience if you remember these little details.
3. The Green Goblin's defeat from "The Revenge of The Green Goblin" (Amazing Friends): The pilot episode of the series, one of the most memorable besides the "Origins" trilogy of season two. The whole story is classic Stan Lee-based fun, and it's not every day in animation now you see Norman defeated by flying into eletrical wiring and being caught in an explosion. Of course the direction and animation makes it look ten times dopeir now but it's a great laugh or scene regardless.
4. Spidey fights Mythical Gods Released From A Chest (1960s Spidey series): This was ahead of it's time in my opinion, a touch of the more arcane fantasy elements that could be found later in the comics.
