The other day they were showing the Smallville ep were the Kents first meet Lionel Luthor and they use his help to forge adoption papers.
Now my question is how was this handle in the comics? Who helped them with the adoption papers and make a background for Clark to keep to people from Smallville wondering?

This might've been changed by reboots, but I remember it going like this:
Around the time the Kents found Kal, a huge snowstorm blanketed Smallville, cutting them off from everyone else. Once it had cleared up, having been a few months, they said that Martha had been pregnant and Clark was their biological son.

Really? That must of been one hell of a snowstorm for Martha to pretend she was pregnant for 9 months and get away with it.

First landing as you said in a Blizzard. The kents had been trying for years to have a kid [one mis carriage beside] All their friends and neiebors knew this and assumed the kents had a baby and a home birth when the blizard had snowed them in for months. So no adoption phony or other wise.
Another great thing he did was no powers as a kid. This way he young Clark did not have to go to theat blind doctor to get his baby shots. {Look it up in the golden and silver age comics.] He also learned to know what it was like to be human. He had a chance to compete as a human.
Most important of all Young Clark kent most of all his moral code was a product of Nuture not nature and he has his parents Martha nad Jonathan to thank for that!

Actually, pregnancies aren't readily apparent. They would have been snowed in for 4-5 months, more likely.
And that was Byrne/Man of Steel explanation. I would assume they've reverted back to the Pre-Crisis explanation, whatever that was.

Pre-Crisis, after they found baby Kal-El they dropped him off on the doorstep of Smallville Orphanage in the middle of the night, so no one knew who had left him. Not an uncommon occurrance at an orphanage.
A day later, they showed up at the orphanage and adopted him. Fairly simple, really, and no forged papers needed.

in the original comics John and Martha send him to adoption rethinks the idea and gets him back.
in John Bryne Superman they lied saying that Martha gave birth to Clark
In Smallville and other versions they made a plan to send him to adoptian and then take him a few days later making things like adoption papers.
